• aligned_sequence -> alignment_aligned_sequence
• std was not defined, definition copied from 3.1.0

We sometimes define a group in a //!\cond DEV context, but then use it outside the //!\cond DEV context, which means it is not defined at that point.
We could also just wrap each \ingroup in a //!\cond DEV, but it seems easier to just explicitly exclude such files from being processed for the user docs.
