Some especially useful GitHub features to consider implementing...

Gantt chart. Would be cool for managers to see a Gantt chart view of issues & milestones. The jQuery.Gantt has been ported to do just that in gh-issues-gantt. Or checkout jQuery Gantt Editor.

GeoJSON maps. overview, docs.
Separate binaries. Storage of large binary files (eg images) shouldn't be versioned, but instead on local filesystem or dropbox (see recommendation).
CSV viewer. Github CSV view allows for on the fly tabular view, searching for text, and linking to specific rows of data.
