I installed LiftOn according to the documentation, checked installation by successfully invoking the help page and am now trying LiftOn on two tomato genomes to annotate a new reference.
The used GFF file. https://solgenomics.net/ftp/genomes/Solanum_lycopersicum/Heinz1706/annotation/ITAG4.0_release/ITAG4.0_gene_models.gff
and command: lifton -g ITAG4.0_gene_models.gff -mm2_options="-a --end-bonus 5 --eqx -N 50 -p 0.5 -t 34" -t 34 -o SL5_ITAG4.gff3 -copies -sc 0.95 SL5.0.fasta SL4.0.fasta
I left the tool to run over the weekend, however it seems to get stuck at reference annotation database creation, with leading process entering D state and all others S.
Any suggestions would be most welcome.
