Tracks Overlap
To compare whether two track files are consistent or not you could use track overlap metric. Track overlap shows a percentage of regions from the first track which overlaps any region in the second track.
You could use overlap methods for tracks containing peaks data:
- BED-like tracks
- BigBed tracks
- SPAN model tracks
To calculate overlap:

Select at least two tracks (see Select Multiple Tracks section)

Open context menu and choose
Overlap Info for 2 tracks

Result is a window with overlap Heatmap, Histogram, and BoxPlot tabs.
Histogram and BoxPlot tabs could be useful for multiple replicates overlap distribution analysis.
For multiple tracks overlap consider disabling Show track names
and Show overlap values
checkboxes to reduce the size of the image.
To save the image to PNG file or to export data to CSV file use Save Image
and Export Data
buttons.
Overlap helps to notice under and over peak called tracks compared to other replicates.

An under peak called track has fewer peaks compared to others but these peaks are consistent with other tracks. It could be due to too strict peak calling settings for the under called track or due to high background noise in data.
The under called track overlap other tracks pretty good but the other tracks badly overlap the under called track.

An over peak called track has too many peaks compared to others but these peaks are consistent with other tracks. It could be due to too relaxed peak calling settings for the track or due to high background noise in data.
Other tracks overlap the over called track pretty good but the over called track badly overlap other tracks.
