If I go to http://generated-numpy-docs-14648-2-sphinx2.surge.sh/f2py/index.html (or any other page available from the left sidebar), the page automatically scrolls to align with the relevant entry in the left sidebar. The expected behavior would be that the page is scrolled all the way to the top.

I understand your query, but if it is scrolling to the heading of the page, then it is not a problem. We only not see the navbar when we click any tab in left sidebar.
It's not scrolling to the heading of the page, but to the particular bullet point in the sidebar, which leaves you at some rather random point in the content:
