This works great in windows. On OSX apparently you can't focus one window of an app without focusing the entire app, which means that when the notification is shown, the app is brought to the front as well.

Have you encountered this or figured out how to work around it?

Actually I ended up using mac_notify to push notifications to notification center, with a backup to growl for older versions of OSX. I'm not sure if there are any good solutions to do it this way in OSX. Feel free to close this if you can't come up with any either.
