I have a couple of projects and occasionally it happens to me that I forget to change the "Project folder" option in "Remote machine settings" so when I deploy one app it writes all the files into another.
I think that it would be better if the "Project folder" option was changed to a root folder for VS projects on remote machine and then every time you deploy a new project a new folder using that project's name would be created.
