What happened:
Testing summary variants download on All Genotypes, DMD gene, coding only disabled. Two different tsv files appeared one normal/full and one only with header. AGRE which is a study (not a group) inside All Genotypes has no such issues with DMD, even when most of the DMD data in All Genotypes comes from AGRE being in the group.

Another two issues with DMD coding only disabled are the mismatching counts of summary alleles and family variants between gene searches. This happens both in All Genotypes and AGRE. Summary alleles vary between 9997 and 9999, family variants between 1 180 000 and 1 930 000. Other gene symbols show persistent numbers.

What you expected to happen:
Summary alleles download should give full file.
Summary alleles and family variants counts should be the same every time the same gene symbol is searched.

Minimal Complete Verifiable Example:
All Genotypes, DMD gene, coding only disabled

Environment:

  • GPF version: 2023.12.3+14.gff8aa1cd1.dirty / 2023.10.1+37.g0ea987a2
  • Python version: 3.9.18
  • Operating System: Ubuntu
  • Install method (conda, pip, source): conda
