Various music typesetting software allows one to change the font of the music settings (e.g. lilypond, musescore, etc). I cannot understand to which extent this is feasible with Gregorio. I know it provides some additional fonts, but can the user setup a custom font and use it? Is there any specification about the format used for the font?

See 2.2.6 Score Font in the documentation (gregorioref.pdf). The answer is yes. The FontForge source file for the Greciliae font is fonts/greciliae-base.sfd in the source code. You can modify it or clone it to make your own font.
