Firstly, some terminology - according to GpsPrune, a waypoint is a named point which appears in the panel on the left. Usually these don't have speeds. So your claim that "GpsPrune does not display all waypoints on the track" doesn't match your description of the problem. I think what you mean is that GpsPrune shows speeds differently from GpxSee.
If you have a description of how GpxSee calculates its speeds, then we can compare how that differs with what GpsPrune does, but I agree with you it's probably just a question of smoothing.
