Diagrams use all empty diamonds

The diagrams generated by SBOL factory are not currently distinguishing between association and reference properties: all object references are coming out as empty diamonds.

I think this issue is likely related to the ontology that you are trying to render. Is it using the old opil:compositionalProperty predicate rather than sbol:directlyComprises? If you are trying to render paml this is probably the case. I think the paml ontology needs to be updated. See Bioprotocols/labop#83
