rna_score value different form actual score mentioned in PDB

Hi,

I am using rna_score command to re-score models using "res4" scoring function:

rna_score.mpi.linuxgccrelease -database ~/softwares/Rosetta_MPI/rosetta.source.release-362/main/database -s S_340.pdb -out:file:scorefile SCORE_res4_S_340.sc -score:weights rna_res_level_energy4.wts -overwrite

I observed that there is always difference of 2-3 units betweeen rescore and actual score.

for eg. S_340.pdb score is -34.479 whereas rescored value is -36.361

How to resolve this discrepancy?
