Hello,

For the rna strandedness direction I'm wondering whether to pick the forward or reverse direction -- the company that did our sequencing noted that for our data Read 1 is forward and Read 2 is reverse.

The "directionality" of RNA strandedness is dictated by the specific kit and protocol used to construct the RNA library. I am not sure the sequencing company answer you mentioned is indicative of the strandedness of the RNA library in question. If it is indicative, then your library strandedness is forward (--fr-stranded).

I'm using libraries created with NEB's Ultra II Dir RNA kit which uses dUTP technology. Do you know the answer in this case?
