It would be great if it could export the HTML in the same folder structure as the original email folders.
Also it would be nice if it could drill down into the email subfolders and export those also.

This is in the plan, first from the command line, and then from the UI. But I do not have any fixed timescale at the moment.

A command line tool that will do this has been released as part of Version 1.14. See the updated Readme on the front page for details.
