I migrated emuMMC to a bigger SD card recently by copying the image of the smaller image and writing it to the new sd and resizing the main partition. Everything was working for a month, until I installed a new game backup and the HOS was bugging out, so I rebooted it. It didn't want to boot, claiming thak pkg1 was broken. I restored BOOT0 and BOOT1 partitions to the emuMMC and it started properly but... all the game save data is back where it was one month ago! Lots of game progress lost. Could it be that the data was stored in RAM and not flushed to the emuMMC partition? Where else all the new saved data for that month could have gone?
