Be able to compute the flow going through a section (line from layer or temporary line)

For the graph, I'm -1 to ship PyQtGraph with the plugin. Prefer matplotlib ?

I also have a preference for matplotlib embedded in a Qt window.

I agree.
It seems to me that's also the solution used for PostTelemac so maybe there is possibilities to extract part of the code dedicated to this display and then just manage the data access needed for the computation...

Yes, this tool will do the job...
Maybe we could have an action to integrate meshflow in mesh_tools and then avoid to have 2 plugins...
